Dear Stefano,

I was dealing with the same problem a few months ago. I tested altas.ti and nvivo. As far as I remember there was not other software with the functionality I want.

Right now, I am analyzing forum posts (threads) with atlas.ti (version 6). Within atlas.ti I can code pdf's (and mulit-media files etc.) without needing to convert them to rtf. It works quite well for me. Atlas.ti imports the entire document with graphic elements etc.

However, it took me some time to find the best html2pdf converter. Since I try to keep one pdf document for every thread it is important that the files do not get too big. Otherwise coding in atlas.ti becomes really slow and sometimes annoying.  Adobe is great but for most too expensive. I am using "foxit create" to convert webpages and the "foxit editor" (both around 100 US$) in order to create one pdf document (if threads are paginated) and to delete elements I do not need for my analysis. It takes some time to prepare the documents for coding but I think it is worth doing.
