Zeynep Tufekci has written a couple of papers (or different iterations of the same paper, not sure) which usefully address the methodological challenges raised by big data - one is called "Big Data: Pitfalls, Methods and Concepts for an Emergent Field".

The AAPOR Report on Big Data is also pretty approachable, and very methods oriented as it’s intended directly for social scientists.
